I have recently shipped a 20ft container from the UK to Hakuba, I had a few quotes and Nippon Express was the most expensive. If you use a local Japanese company then you know what you are paying for - for example if any problems arise in customs clearnance, delivery in Japan etc... I used a local UK company and though the price was very reasonable I did have a few little hicups on arrival as well as delivery.
