I don't think this is the case. What happen in a lot of cases is that they do their own Japanese Homepage, and then get someone else (like me) to make an English one for them.
The problem is that they offer all sorts of different plans on their Japanese site as they can update it everyday, but they lack the English ability to do it on their English site.

I've never heard of a gaijin rate being more expensive than a Japanese one. In fact many hotels we deal with have a special rate for FIT visitors to Japan (often up to 50% off)
